不是虚拟,就是条件状语就行.

虚拟语气前后一致对于it is clear that 的be动词 没有时态要求，
以下为实例说明：

主语从句中的虚拟语气
It be + 形容词+ that….  (should)….

       用于该句型的形容词有： necessary, good, important, right, wrong, better, natural, proper, funny, strange, surprising, etc.

e.g. It is necessary that we should get everything ready by the end of the week.

   It’s natural that he should feel hurt.

       一些名词也可用于此结构中，如 a pity, no wonder, …..


另外，你的语境应该是  与现在事实相反，从句谓语动词用一般过去时，主句动词为情态动词＋动词原形。

if you have joined in, it is clear that I would desert him without hesitation
这个it is clear that 用得不太合适。既然是用虚拟语气表达某种假设，又怎能clear呢。
个人认为可改为两种情况：
1. If you have joined in,  it will be likely that I would desert him without hesitation.(不很肯定）
2., It is sertain that I will desert him whithout desitation if you step in（可能性极高）

这个地方用虚拟语气有点不妥，虚拟语气用于表示主观的意愿、假想、建议，很显然这里你是把它用于假想，但是假想是与过去，现在，将来想反的假设，一般不会实现，而上面这种情况很可能实现。所以用虚拟不妥，用条件句就好。If  you join in ,it is clearly I will desert him without hesitation.
